Is the rear differential of a manual tranny VR-4 the same as the rear differential of an automatic VR-4 or they are totally incompatible?

The gear and final drive ratios are different, as shown below, but I don't know whether the diffs are different, or interchangeable.

Ratios are:
Manual: 1st 3.333, 2nd 2.105, 3rd 1.407, 4th 1.031, 5th 0.761, Rev 3.416, Final 4.111
Auto: 1st 3.789, 2nd 2.057, 3rd 1.421, 4th 1.000, 5th 0.731, Rev 3.865, Final 3.684

oh ok.. coz im thinking if a rear differential that was once mated to an automatic tranny would be compatible for a manual tranny? or would i have to replace the rear differential too to suit the manual tranny?

The AYC diff is the same no matter what transmission u have. They are the same diff as the EVO's 4-6's.
