Immobiliser question

If I disconnect the battery will this affect the immobiliser?

Reason I ask is that the battery needs disconnecting for the ATF change, and I've noticed the keybfob 'end' is missing

When I have done it, as long as the alarm was off when the battery was disconnected I have had no problem when re-connecting. There is an alarm manual in the library somewhere.
