Mounted up now! But I didn't think to note where the coilpacks came from? What order do they go in? (Also I don't know how the cylinders are labelled).

Left to right across the engine viewing from the front of the car,
Rear bank 1 3 5
Front bank 2 4 6
The pic look like the lift point from the right side of the front bank. It could be the lift point from the alternator tensioner pulley, bit front right is my guess
No, think it's 2-5 4-3 6-1 but it's been a while since I seem to never be able to remember, you won't be able to get all 3 leads on if they are on wrong
I think the firing order is 1-2-3-4-5-6.
If I am right then the leads must go between cylinders that are 3 apart, ie 1-4, 2-5, 3-6.

What doors the plug for the reverse lights look like? Mine has been converted from auto, so it's a bit of a non-standard set up.
It's a different plug. On the auto it is part of the 10 pin connection inhibitor switch, on the manual it is only a two pin connector.
i think you will find nick is correct on this one.
the connection do not follow logical way of doing it from a legth of the leads point of view.
so you need to connect them 1-4, 2-5, 3-6 otherwise you will have to strip the plenum off again to swap it all round again.
this is what happen to me when i first did my plugs,
They are definitely supposed to be connected
Front left C2 to rear right C5
Front middle C4 to rear left C1
Front right C6 to rear middle C3
To me this is not logical and the first time I changed my plug I put the wires on incorrectly and it ran like a pig, but it did run.
My logic told me that the plug leads were about the same length so they should have roughly the same path length between cylinders which would make the connection as below but this is wrong 2 of the 6 cylinders will be firing at the wrong point.
the wrong order is
Front left C2 to rear right C5
Front middle C4 to rear middle C3
Front right C6 to rear left C1

Hmm, that is interesting. I put them on as Sean suggested, and it seemed to idle pretty well. It did have a couple of vacuum hoses that were a bit iffy though, so I gave it a bit of leeway as to my definition of 'smooth'. I guess I'll be taking the manifold off again tomorrow! I've been trying to find a picture of the engine with the manifold off with no luck :/
it should be idling really rough, very obvious if you have conneted it up wrong.
have you definitely connected it up wrong, or mistakenly connected it up connectly.
Haha, I may well have. I essentially just found a configuration that left the cables looking tidy.
you sould be able to get you hands and tourch under the plenum enough to wiggle the wires and see what is plugged in where.
you might need to pull the turbo pipe off that runs over the cam covers to get a bit of better access.
Yeah, I might have a wee look. I've had a coil pack fail before, so I'm pretty confident I could pick it.
I seem to be having a bit of search trouble, what clutch fluid and centre diff fluid should I be using?
There is a thread somewhere with the wire colours for the inhibitor switch. It might be on one of the threads about a manual conversion?

I have just realised that the speedo is not working either. Does it also plug into the gearbox?
Yes, same place as the auto, very close to the transfer box. As long as your chassis number doesn't start 040xxxx or 050xxxx.
